Which graphics set are you using when testing this?

Thanks for the screenshot! That explains it.

This is the default R'n'D graphics set which does not support level specific colors.

If you install the GDash level collection (see link in BD forum), select any level set from that collection and use "game graphics style: old" in the setup menu, you will be able to use level specific colors in the level editor (just like in GDash).

I have added a check if the currently used graphics set supports level specific colors in the level editor, so a warning with a note will be displayed instead of color settings that do not apply with a graphics set that does not support it.

Thanks for pointing me towards this issue!

Yes
When I see your last screenshot, I assume you have changed it to either "no" or "auto". :-)

Quoting myself from an earlier post in this thread here:
Quick loading/saving games (game "snapshots") is not implemented yet -- sorry, this is still missing.

explodable steel walls and diggable steel walls show as the ! character ingame. explodable steel walls also show as ! in the editor.
the same issue happens with all three types of expanding steel wall
Just noticed that all these bugs are already fixed in my current working version -- will all be fixed in the second test version, hopefully to be released soon. Thanks for reporting this anyway!

Just a quick note on the "override graphics/sounds/music" options: Setting them to "auto" means "use the selected artwork set unless the selected level set has its own artwork set defined; if so, use that one instead". :)

when a level is switched to use the BD engine, ideally player 1 should be replaced with "inbox with player" and not the standalone "player" effect

Definitely sounds reasonable. In fact, it already works the other way round: If you change a BD style level to use the R'n'D engine, all BD style elements with supported counterparts in the R'n'D engine are converted (like "inbox with player" to "player 1") when the game starts (but not directly in the level editor playfield). Maybe this could/should also be done in the other direction.

Update: Just found out that even the BD -> R'n'D conversion is incomplete due to some last minute changes. Fixing...

Why is the Amoeba only green, why not other colors? example yellow Amoeba.

What graphics set are you talking about here exactly? Please be a bit more specific, so my answer can be shorter! :-)

Without more details, this could be either of the following three:

Case 1: The R'n'D classic graphics for the new BD engine elements.
and
Case 2: The graphics from the BD level collection when using "new" graphics.

These are both predefined graphics that cannot change colors on-the-fly. But you can use a different graphics set from the artwork setup menu. For example, clone the graphics directory, recolor the Amoeba graphics with a graphics program of your choice ("GrafX2" is a very good choice for pixel-art style graphics, for example), and select this graphics set using "override: yes".

Case 3: The graphics from the BD level collection when using "old" graphics.

These graphics are specially prepared to be recolored on-the-fly, with different colors for every level, if you want. Just select the desired Amoeba color using "Amoeba color" in the engine/colors tab.
